My custom models can't be selected in the CK render window, and they can't be activated in-game.

I'm assuming that the issue is the lack of a fade node and BSX data in the nif files. How can I add those two things properly?
 
One object is an active, and the other is a door.

One way to create a proper nif is to copy your NiTriShapes (or BSTriShapes) into a vanilla mesh that's set up already - Copy Branch/Paste Branch. That way you also can see if the geometry is in the proper location.

The other way is to right click on the root node (NiNode) > Convert > BSFadeNode. Then on the BSFadeNode again right click > Insert > select BSXFlags and don't forget to actually set some flags.

Edit: Forgot to mention, your models will also require proper collision, which is why I recommend the copy/paste to vanilla mesh option.
