Same issue here.  I've been building my mod list for 7 weeks and LOOT didn't have any such message.  As of yesterday, it's telling me USSEP is dirty and has 78 ITM records.

It's a false positive caused by an issue with xEdit that is reporting ITMs on records that aren't actually ITMs. Do not clean the file.
